If you want to bring the tif in, create a world file for it and Calibrate will automatically put it in the correct place geographically (much easier than using the manual 3 point calibration). If your software is unable to create a world file for a tif, follow the instructions listed here: http://www.farmworks.com/files/faqs//Office/Site/world_file_to_geo_tiff.pdf .

If the file name has a "." in it in addition to the one before the file extension (eg "kerr-cartlidge.Ortho.tif"), then you will just see a white tile where the image should be. Rename the file to remove the unwanted "." before you try to import the file and the problem should be solved.

As you have access to the Trimble Business centre software, you should be able to crop your data sets to the required area of interest and just export that part. If you already have the area defined in Farm Works, then export as an Arc View shape file and use this in Business Centre to crop your data set. You can then export both tif and point cloud data that has been cropped.

With regard to the NDVI data, I don't think that Business Centre has the capabilities to calculate NDVI data from the raw NIR photo. I use Global Mapper for this (I tried a number of different packages, but Global Mapper seems to be the fastest at processing large data sets). You can then export the NDVI data in many different formats including csv, which will go into Farm Works. You can also crop the data in Global Mapper.
