The easiest way of spreading these costs over multiple enterprises is:
1. Show the application of the full amount of fertilizer and lime onto the current crop enterprise.
2. After you end the enterprise in the field go to the Allocate Inputs box (go under the Accounting menu to Enterprises and go to Allocate Inputs).
3. Select the supply for the fertilizer or lime.
4. Calculate the amount of fertilizer that should be carried forward to future enterprises and enter that number as a negative (if you expect it to carry to three enterprises divide the quantity applied by three).
5. Select the crop enterprise that you applied the fertilizer to and record the transaction.
6. Re-select the supply and enter the same quantity as a positive number and select the crop enterprise for the next year's crop (this will probably be field prep) and record the allocation.

You'll want to repeat these steps at the end of each crop year.

The only drawback to this method is that the costs will show up in the current enterprise up until the end of the year. If you want to avoid this you can deallocate the supplies after they are applied and carry them in inventory until you end the enterprise and then apply them to the enterprise. The only problem here will be that you will have supplies showing up in inventory that aren't really there.
Both methods will accomplish what you want. I would say to do whichever you find easiest.
