The best way to manage the data in that situation is to set up a separate org for the new data.
Then when logging into the CF apps, CF dashboard, and Farm Works Connect Farm Sync use the new org that does not have the old data that is incorrect in it.

If you do not use the Client/Farm/Field the data will go to the unassigned area within Farm Works.

The best user guide that we have at this point is the help menus within the scout app itself. As it is an ever-changing and improving with the entire Connected Farm Suite it is hard to keep the printed manuals completely up to date.
