I have come across this a while back as well. When going through the Read Job Data, the desktop software is looking at all the files that are saved in the AgGPS/Data/Client/Farm/Field and any other folders within the field. I found that when looking over all those shape files, the FMX is not sending all the layer files into this folder structure. I recommend importing any shape file you can find within the above listed folders to see exactly what you can get to import in. Review these background layers so you can understand what the desktop software is seeing to read. You can even do this within a new blank project to just to review all the shape files. This will explain why the software is not importing all the files, since they are not getting placed into the above file locations. Let me know how you come out with this.
